The Swapper is a side-scrolling puzzle platformer. In the game, the player controls "The Swapper," a device that allows the player to create and control clones of themselves (swap them). All clones respond to movement, but only the active clone can activate buttons and create new clones. Puzzles primarily involve trying to move the various clones into the correct position at the right time so that the doors are opened by the pressure plates they can stand on. Additional difficulty comes from the red, blue, and purple lamps that prevent the player from switching to other clones, thus creating new clones or both, respectively.

The game takes place on a largely abandoned space station. Its story unfolds primarily through diaries and encounters with NPCs. The theme of the story is cloning in relation to human consciousness and the soul.
